I finally solved my problem. It was a bad MAF sensor.

I never thought it would be the MAF sensor because the car was tripping code P0121 - Throttle Position Sensor/Switch A Circuit Range/Performance Problem. Since the only change I did was installed the 70 mm Tri-Flow TB, I unconsciously ruled out the MAF sensor.

Another reason I didn't think the MAF was bad because the two sensing elements were not broken. I could also see the voltage change with AEM FIC tuning software as I the engine was revving in the garage. However, I didn't pay attention to how high the MAF voltage was. While driving around, I noticed that the MAF voltage would not exceed 3.3 volts even though the engine was running 4-5K RPM. After a few more miles, the CEL appear, and the car began to lose power and surge like OP described.

At first I thought it had something to do with my tune. I have an AEM FIC and just a road tune (not dyno). After I installed my reflashed ECU ('06 core) from the Reflash Group Buy, the problem was still persistent. I reinstalled the OEM TB, and the problem was still there. At this time, I was about to throw a fit and parts at it. I remembered I had a spare MAF sensor on hand, and it was the easiest part to replace at the moment. Put in the new MAF, cleared the CEL, and went for a drive. Woohoo! Problem solved.

I don't know how the MAF got damaged, the car was running fine before I installed the Tri-Flow. I don't remember manhandling the MAF or dropping it. I'm glad it's over. I can enjoy my car now.

I just got this problem today, going to try and tackle it tomorrow first thing, ill check the plugs and what not first.
